Drilling through 360 motherboard

Is it going to f my board up if I drill through it to put different heatsinks in it?

In all likelihood, yes. You should try to find a heatsink that is close to the right screw holes, then mod the heatsink instead of the motherboard.

It isn't a good idea, but depending on the size and location of the holes, you may be able to do it. Unless you're able to find a layout of the inner traces, there's no way to tell.
