Skyone - Thanks for the links, appreciated. There is just enough space for them and they are only 7mm thick - vs 18.5mm for my current round cells. That's quite a difference. Let's see how the project progresses; if I get things working fine and the right size, I may well buy some of these.
Any reason I can't use a normal 7.4v Li-ion charger, as I did with my IntoPlay when I wired a PSone power jack to the charger terminals and wired the female power jack to my batteries inside the portable (works fine). If I can, it will save money - or do I need to get a Li-po charger?

Well, I managed to get it working ok, although I tried a couple of cartridges and they didn't load - could be the cart's pins are grubby.
Realised after cutting the section off, and nothing was on the screen, that I needed to add additional 12v line and also additional 3.3v line to the other side of the board - I only got a dim light, which indicated not enough power. Fortunately I didn't fry anything in the process.
As you see in the pics, I got it working, although I think I have a loose wire somewhere, as when I lower the game cart a bit and turn system on it works, when raised a bit it doesn't work. Will need to trace the problem.
Anyway, first step complete, got it working (at the moment at least). I need to rewire now, shorten the wires, as I think this is a reason a game loads but not every time. It may or may not make a difference - if the system only works sometimes and not all the time I will consider this project dead, as that isn't good enough. I will use a different game cart anyway for the re-wiring.

I also have some noise humming, which must be interference on the lines - hopefully that will reduce and go with shorter wires.

Back on subject!
Rewired cart slot however, no difference; carts worked fine (I had a loose wire on the cart as it turned out), however, getting humming still. That means the problem is with the kynar wiring; seems to attract interference or whatever. No point continuing with this, I will use an unmodded board (apart from cart slot relocation) in my vacuum formed case, and having a system 140mm across is no benefit to me; so in the bin it goes!!
Decided to start again. It occurred to me then, if I was to be slicing the board in two anyway, why bother with removing the cart slot pin areas and having to do all that wiring, when the idea is to slice the board anyway?
Look - a PSOne screen on the board:
So, if I cut along the line in the pic, and rewire, there will be far less wiring to do, and I will end up with a board 117mm wide (as per the PSone screen) and 103mm tall, which is a about 6mm more than the minimum needed to have an N64 card with cart slot and pins wired - I can live with that - might even trim 1-2mm off further.
So, this is my next (probably final) attempt:
